MUSCLE
MUSCLE (Multiple Protein Sequence Alignment) is an open source software for protein-level multiple sequence alignment published by Edgar, Robert C. in 2004, which is superior to ClustalW in speed and accuracy. On a common configuration machine, 5000 sequences with an average length of 350 can be completed in 7 minutes. Therefore, when performing multiple sequence alignments, MUSCLE can be preferentially used in most cases.

SIAS
SIAS (sequence identity and similarity) is an online analysis tool for calculating protein sequence identity and sequence similarity through a variety of methods.Sias supports files in Clustal, FASTA or GCG / pileup formats. Visitors can choose one of BLOSUM62, PAM250 and GONNET as the calculation method of similarity matrix. Visitors can also manually set the interested select gap penalties.
